And there is an absolute max number of slots, resistance, etc. so on and so forth, and adding to one thing (like armor) will take away from something else (like speed).

And some things should be inversely proportional:

and maybe adding extra slots should affect some other stats... but basically, you can get tailor-made ships that will not become uber-killing machines because when you add something, you take something else away... and even in the areas where you DON'T take stuff away, the price goes up considerably due to research time to develop these modifications.
So you could have an Apoc that costs 85 million and one that costs 200 million... but even the 200 million, can only be so good. It can't be 100% in everything, and that ceiling will have to be set by CCP of course.
Yes, something like this is what I'd have in mind.
Start with something like a base hull and engine combination: Frig, DD, cruiser, etc. Assign each a number of 'hull points' to be spent. You can take up hull points by installing slots, power, more engines, shields, CPU..or just 'hull' to provide structure. Strike a value for each type of installable item as to what makes sense.
With research a corp could produce a better model. For example, let's consider a standard cruiser hull and give it 400 hull points and 200 m/s engines. With research, a corp develops a 425 hull point cruiser hull with 220 m/s engines. Another corp might dev a hull with 500 hull points and 180 m/s engines. Any of these could then be selected for production (large cost!) and fitted out with a powergrid, CPU, CAP and shield for that class of cruiser.
It would take some planning, but could definitely be an interesting dimension of the game.
The biggest trouble might be with CCP keeping up with all the 3D models...my only request is make them symmetrical! :)
